Which stones should not be placed in water?

Stones that have high iron content such as Pyrite, Hematite, Magnetite, and Goethite, should not be left in water for long periods because the iron has a tendency to rust. If you do want to wash them, remove them from the water quickly and dry them well.
How can I Clean my crystals without damaging them?
Fill a spray bottle with water and, from a distance, spritz the water in the air so that the crystals are misted with very fine droplets of water. This most likely will not damage your crystals by cracking or rusting, if you don’t over-do it.
